Stewmac Bolt on neck fit?

Hi all, I have just test/dry fitted my bolt on neck to the body (stewmac dread kit). Currently the top of the neck when bolted in place is a couple of mm proud of the top of the guitars soundboard. Assuming the idea is that these should be flush (so the fretboard can be glued flat to the top), what would be the best way to fix/correct it?

I have'nt made any changes at all yet to the necks heel to change the angle so am not sure whether this should be done first?

Would the holes simply need enlarging to allow more adjustment of the neck or would the neck require sanding along its top to take it down a few mm?

Just elongate the screw holes in the block with a rat tail file or rasp.
