I would think sanding the tenon might be a better option, but, as we just established, I'm kind of a newbie at this. Looking forward to hearing from the community.

Oh yeah, i guess i should mention this is a bolt-on. Maybe tenon is the wrong term in this case? The bolts are the reason i'm thinking i need to route the pocket.

I would first try to trim the back of the tenon to fit the mortise. The stewmac necks I believe have bolts coming out of them and the nut goes on the inside the body. If the tenon bottoms out you will have to deepen the mortise. I would be afraid of a router and would use a chisel to carefully deepen the mortise until the tenon fit.
