Does the position of the tuning pegs matter from a structural or sound point, or are the simply positioned in relation to the shape of the headstock?

You do not want the strings rubbing against lower pegs. I nearly did this on the last guitar I made trying to keep the holes in a line, but the peghead shape did not support that configuration. I suppose severe angles against the nut can cause some problems.
