Two choices, scrape them clean and flat with a razor blade or sand the scratches out with finer and finer grits. Best way is to scrape.

Scraping gently with razor blade is best. Just make sure that all of the binding is the same width all the way around when you're done. Do it gently and have patience.

You've seen the vintage black guitars with white binding? They were painted all black then scraped and the binding turned out smooth and ready to finish. I have done it and it is easy. I used a razor knife blade with tape on the areas that weren't doing any scraping to protect my fingers. Just hold it with the right amount sticking out and run your hand down the edge - everything will be smooth. I have seen period movies of it being done and it would take just a 6-8 seconds to scrape down 1/2 of a top or back. I am sure John Hall can give some advice here.
