Dealing with alignment pin holes in a Martin neck

I am building my first guitar with a "box-o-parts" kit from eBay. (Live and learn.) With help from John and others here, I am managing to move forward, though. My kit had a long scale Martin neck but no fret board, so I ordered a fret board from LMI. The Martin neck had two alignment pins designed to fit into holes in a Martin fret board. But since my LMI one doesn't have the holes, I have removed the alignment pins.

My questions are (1) should I fill these holes, and, if so, (2) what should I use to fill them?

If I were to fill them, I would glue a dowel from a hardware store in the holes cut them flat. I think that there would be no issue unfilled but have no experience.

I have built several using the Martin necks. I have never filled them.
The glue will fill the void somewhat on its own.

I don't see any reason to fill them. I'd leave them alone.

What are you using for alignment pins to keep the fretboard aligned on the neck?
